Aktuelles

Es liegt zwar ab und an WU Knappheit vor, doch zum nebenbei mitcrunchen ist es ideal. Also wundert euch nicht, wenn ihr zu Beginn evtl. sofort keine WUs bekommt. Schaut einfach in den Projektstatus ob welche vorhanden sind. Die aktuellen CARLI 5.07 WU haben weder Checkpointing noch eine Fortschrittsanzeige. :( Die Garli-WU dauert auf einem XP4800+ (2400 Mhz) 33 Minuten bis 1 Stunde... Im Schnitt also 45 Minuten. Die aktuellen GARLI 5.11 WU verfügen jetzt über Checkpointing und über eine Fortschrittsanzeige. Die WU sind länger geworden... 6-7 Stunden auf dem X² 4800+... Die MARXAN 5.04 verfügen leider über keine Fortschrittsanzeige, sie benötigen knapp über eine Stunde.

The Lattice Project ist wie das World Community Grid eine komplexe Grid-Infrastruktur, wo viele unterschiedliche Projekte ablaufen können, es wird an der Universität zu Maryland entwickelt. Es ist das erste Projekt, welches die Infrastrukturen privater GRID-Datenverarbeitung (basierend auf der Globus-Plattform) und öffentlicher Datenverarbeitung (basierend auf der BOINC) verbindet, um verschiedene Probleme der Bioinformatik zu studieren. Seit dem Projektstart sind mehr als 20 bereits existierende Bioinformatik-Tools auf das Lattice Project portiert worden. Details zu den einzelnen Projekten könnt ihr im folgenden Absatz nachlesen.

Hauptziel
Das Arbeitsumfeld vieler Wissenschaftler ist meist grundsätzlich unzulänglich, was den Fortschritt in einer Vielzahl von Forschungsfeldern materiell behindert. Es ist das Ziel genügend Rechenleistung und Ressourcen für eine aktive Gemeinschaft von wissenschaftlichen Forschern zur Verfügung zu stellen.

Wann wird das Lattice Project beendet?
Als fortwährendes Forschungsprojekt wird das Lattice Project in vielerlei Hinsicht nie beendet werden. Dennoch kann die gegenwärtige Lage ständig als Kreuz zwischen Prüfung und Fertigung beschrieben werden.

GARLI
GARLI (Genetic Algorithm for Rapid Likelihood Inference - Genetischer Algorithmus der Rückschlüsse aufgrund von Wahrscheinlichkeiten trifft):

Beschreibung:
Führt eine heuristische phylogenetische Suche der Nukleotidsubstitution durch. Dabei wird das GTR-Modell verwendet - Vergleiche mit dem bekannten PAUP sind möglich. Laut Website erfolgt die Analyse mit Maximum Likelihood. Screenshots und mehr Erklärungen finden sich auf der dortigen Website.

Für Laien: erstellt Stammbäume von verwandten Organismen aufgrund von Gensequenzen.

HMMPfam
Beschreibung:
Mittels HMMER werden ähnliche Gen- oder Proteinsequenzen charakterisiert, bzw. Profile davon erstellt, und in Proteinfamilien eingeteilt. Dabei werden bereits bekannte Funktionen als Vorlage genommen, und neu entdeckte, unbekannte Proteine in die gleiche Gruppe klassifiziert.

Im speziellen handelt es sich hier um fast 7 Millionen Sequenzen von rund 41000 Organismen der RMIDb. Diese Datenbank besteht aus Datensätzen von fast allen großen Proteindatenbanken - und mittels hmmpfan wird eine Klassifizierung vorgenommen. Das Problem besteht darin, dass die Datenbanken alle unterschiedliche Kriterien für die Klassifizierung anlegen, und somit eine Neuberechnung erforderlich ist.

Die Einteilung in verschiedene Familien ermöglicht es, bei zukünftigen Suchen von neuen Sequenzen nur noch in der entsprechenden Familie suchen zu müssen, und damit wird der benötigte Rechenaufwand *DRASTISCH* gesenkt. Vergleichbar mit SIMAP. Dadurch erhöhrt sich natürlich auch die Wahrscheinlichkeit, bestimmte Proteine(=Gene) für bestimmte Funktionen (also auch krankheitsauslösende) bestimmen zu können.

Für Laien:
Einteilung von Millionen von bekannten Proteinsequenzen in verschiedene Familien, um spätere Klassifizierungen schneller und einfacher vornehmen zu können.

MARXAN
Beschreibung:
Marxan ist ein sehr praxisorientieres und Nützliches Projekt, welches unter anderem zur Optimierung und Planung von Naturreservaten für Korallen genutzt wird. Erfolgreich wurden damit z.b. Simulationen zur optimalen Gestaltung eines Lebensraums im Great Barrier Reef durchgeführt.

Insgesamt liegt MARXAN ein sehr komplexer Algorithmus zugrunde, eine Weiterentwicklung von SPEXAN (Spatially Explizit Annealing) bezogen auf Marinesysteme.

Als Eingabe dienen Daten von Spezies, deren Habitaten, Nahrungsgewohnheiten und anderen Parametern.

Als Ausgabe wird ein Szenario generiert, welches eine möglichst hohe Artenvielfalt bei gleichzeitig hoher Populationsdichte ermöglicht.

Marxan beruht auf einem kombinatorischen Problem (Rucksackproblem). Diese weisen generell eine gigantische Anzahl von möglichen Kombinationen auf. Beispiel: Lotto. Problematisch und sehr rechenzeitintensiv ist die Tatsache, dass das Rucksackproblem NP-vollständig ist und somit die Berechnungszeit exponentiell mit der Größe der Eingabedaten ansteigt. Daher wird nicht der komplette Raum an Kombinationen durchsucht sondern durch Heuristiken nur ein möglichst vielversprechender Teil.

Marxan berechnet im Prinzip eine (nicht optimale aber hinreichend gute) Lösung des Rucksackproblems mittels Simulated Annealing.

Sim. Ann. führt dazu, dass bei Optimierungsproblemen möglichst globaloptimale Lösungen gefunden werden, da bei solchen der Algorithmus durch das weglassen großer Teile des Lösungsraums oft in lokaloptimalen Lösungen festhängt.

Für Laien:
Berechnet Simulationen um Lebensräume im Meer neu zu gestalten, zu sichern, die Artenvielfalt zu erhalten und die Population der Arten zu erhöhen.

BLAST
BLAST (Basic Local Alignment Search Tool) is a package of applications that can quickly and efficiently compare a specified nucleotide or amino acid sequence (or batch of such sequences) with an existing database of known sequences, translating, if necessary, between nucleotides and amino acids, and determine similarities among them. Various builds of blast are specialized to certain types of searches. This implementation uses a build of the general version, blastall. DVv JKuehl
Eine Sammlung von Anwendungen, die mittels effizienter Algorithmen Nukleotid- und Aminisäuresequenzen vergleichen, und Ähnlichkeiten feststellen kann. Dies geschieht mittels einer Datenbank bekannter Sequenzen - ggf. nötige Translationen zwischen Aminosäuren und Nukleotiden werden dabei automatisch durchgeführt. Es gibt verschiedenste Versionen von BLAST die einzelne Algorithmen zur Sequenzanalyse implementieren - in diesem Projekt wird der BLASTALL-Algorithmus verwendet. Für Laien: Damit lassen sich Ähnlichkeiten von z.b. Protein- oder Gensequenzen finden. Es lassen sich also z.B. verschiedene Krebsarten bzw. gesunde und kranke Zellen voneinander unterscheiden, Verwandtschaftsbäume von Affe, Mensch, Seezunge und Buche bestimmen, oder ein Vaterschaftstest durchführen.

Clustal W
A program for multiple DNA or protein sequence alignment based on a progressive alignment strategy where more similar sequences are aligned first to produce groups of aligned sequences and then these groups are aligned together. Initial pairwise alignments provide the basis for calculating a distance between sequences. These distances are used to produce a neighbor-joining-based guide tree that is used to guide the progressive alignment. An affine gap penalty formula with independently selectable weights for gap open and gap extension is used for scoring gaps, and a choice of several user selectable weight matrices are used for scoring matches. A choice of slow/accurate and fast/approximate alignment algorithms are available. A neighbor-joining tree can be produced on the multiple alignment and bootstrap analysis can be performed. CNS
Crystallography & NMR System (CNS) is the result of an international collaborative effort among several research groups. The program has been designed to provide a flexible multi-level hierachical approach for the most commonly used algorithms in macromolecular structure determination. Highlights include heavy atom searching, experimental phasing (including MAD and MIR), density modification, crystallographic refinement with maximum likelihood targets, and NMR structure calculation using NOEs, J-coupling, chemical shift, and dipolar coupling data. Complab uses agent-based simulation models to study the geographic spread of Avian Influenza across the United States, to quantify the relative pandemic risk of US cities and determine optimal intervention strategies.

HMMPfam
hmmpfam is part of the HMMER package. HMMER is an implementation of profile hidden Markov models (profile HMMs) for biological sequence analysis. Profile HMMs are statistical models of multiple sequence alignments. They capture position-specific information about how conserved each column of the alignment is, and which residues are likely. IM
IM is a program, written with Rasmus Nielsen, for the fitting of an isolation model with migration to haplotype data drawn from two closely related species or populations. IM is based on a method originally developed by Rasmus Nielsen and John Wakeley (Nielsen and Wakeley 2001 GENETICS 158:885). LAMARC
LAMARC is a package of programs for computing population parameters, such as population size, population growth rate and migration rates by using likelihoods for samples of data (sequences, microsatellites, and electrophoretic polymorphisms) from populations. MARXAN
MARXAN is software that delivers decision support for reserve system design. MARXAN finds reasonably efficient solutions to the problem of selecting a system of spatially cohesive sites that meet a suite of biodiversity targets. Given reasonably uniform data on species, habitats and/or other relevant biodiversity features and surrogates for a number of planning units (as many as 20,000) MARXAN minimizes the cost (a weighted sum of area and boundary length, Possingham, Ball and Andelman 2001) while meeting user-defined biodiversity targets. MDIV is a program that will simultaneously estimate divergence times and migration rates between two populations under the infinite sites model or under a finite sites model. Migrate-N 1.7.6.1
Migrate estimates population parameters, effective population sizes and migration rates of n populations, using genetic data. It is a maximum likelihood estimator and uses a coalescent theory approach taking into account history of mutations and uncertainty of the genealogy. Migrate can be fetched from the LAMARC web site.

Modeltest
Modeltest is a program that assists in the evaluating the fit of a range of nucleotide substitution models to DNA sequence data through a hierarchical series of hypothesis tests. Two test statistics, likelihood ratio and Akaike information criterion (AIC), are provided to compare model pairs that differ in complexity. The program is used together with PAUP, typically as part of data exploration prior to more extensive phylogenetic analysis. For more information, see the web site.

MrBayes
A program for phylogenetic analysis of nucleotide or amino acid sequence data using a Bayesian approach. A Metropolis-coupled Markov Chain Monte Carlo (MCMCMC) algorithm is used with multiple chains, all but one of which is heated. The chains are used to sample model space through a process of parameter modification proposal and acceptance/rejection steps (also called cycles or generations). The heating raises the posterior probability by a factor, beta, which has the effect of increasing the magnitude of change between steps in the Markov Chain. After each cycle an exchange between a heated and unheated chain is evaluated similar to the other proposal and acceptance/rejection mechanism. The motivation for MCMCMC is to increase mixing. After the process becomes stationary the frequency with which parameter values are visited in the process represents an estimate of their underlying posterior probability. A choice of several commonly used likelihood models is available as are choices for starting tree (user-defined and random), data partitions (e.g., by codon position), and Markov Chain Monte Carlo parameters. ms
ms is an application which generates random independent sequence samples according to a simple Wright-Fisher neutral model. If invoked with a minimum of options, it produces samples under a panmictic, equilibrium model without recombination. By specifying various options on the command line the model can include recombination, island-model type structure, gene conversion and simple population size changes in the past. MUSCLE is a program for creating multiple alignments of amino acid or nucleotide sequences. A range of options is provided that give you the choice of optimizing accuracy, speed, or some compromise between the two. For more information, visit the Muscle web site.

Phylogenetic Analysis Using Parsimony (*and Other Methods) as the name implies is a program for phylogenetic analysis using parsimony, maximum likelihood, and distance methods. The program features an extensive selection of analysis options and model choices, and accommodates DNA, RNA, protein and general data types. Among the many strengths of the program are the rich array of options for dealing with phylogenetic trees including importing, combining, comparing, constraining, rooting and testing hypotheses. Phyml
PHYML is a software implementing a fast and accurate heuristic for estimating maximum likelihood phylogenies from alignments of homologous sequences. Large DNA and protein sequences data sets can be analysed under a broad range of substitution models. Extensive simulations showed that the topological accuracy of PHYML compares favourably with that of other existing programs, while being much faster. Visit the Phyml web site for more information.

Pknots 1.04
PKNOTS implements a dynamic programming algorithm for predicting optimal RNA secondary structure, including pseudoknots. The implementation generates the optimal minimum energy structure for a single RNA sequence, using standard RNA folding thermodynamic parameters augmented by a few parameters describing the thermodynamic stability of pseudoknots. Although the time and memory demands of the algorithm are steep, it is believed to be the first algorithm to be able to fold optimal minimum energy pseudoknotted RNAs with the accepted RNA thermodynamic model. Seq-Gen
Seq-Gen is a program that will simulate the evolution of nucleotide or amino acid sequences along a phylogeny, using common models of the substitution process. A range of models of molecular evolution are implemented including the general reversible model. State frequencies and other parameters of the model may be given and site-specific rate heterogeneity may also be incorporated in a number of ways. Any number of trees may be read in and the program will produce any number of data sets for each tree. Thus large sets of replicate simulations can be easily created. It has been designed to be a general purpose simulator that incorporates most of the commonly used (and computationally tractable) models of molecular sequence evolution. DVv JKuehl
Simuliert die Evolution von Nukleotid- oder Aminosäuresequenzen entlang eines phylogenetischen Stammbaumes anhand bekannter Modelle des Mutationsprozesses, u.a. wurde das general-reversible-modell implementiert. Snn
A program that performs the "nearest neighbor test" to detect genetic differentiation. Given a matrix of pairwise differences between sampled sequences, Snn can determine genetic differentiation among local sample groups. Visit the Permtest web site for more information and source distribution.

SSEARCH 3.4
SSEARCH does a rigorous Smith-Waterman search for similarity between a query sequence and a group of sequences of the same type (nucleic acid or protein). This may be the most sensitive method available for similarity searches. Compared to BLAST and FastA, it can be very slow. SSEARCH uses William Pearson's implementation of the method of Smith and Waterman (Advances in Applied Mathematics 2; 482-489 (1981)) to search for similarities between one sequence (the query) and any group of sequences of the same type (nucleic acid or protein) as the query sequence. It is available as part of the FASTA package.

Structure 2.0
The program structure is a free software package for using multi-locus genotype data to investigate population structure. Its uses include inferring the presence of distinct populations, assigning individuals to populations, studying hybrid zones, identifying migrants and admixed individuals, and estimating population allele frequencies in situations where many individuals are migrants or admixed. Warum eine Hall of Fame? Diese Frage ist einfach beantwortet, um den Mitgliedern eine Ehrentafel zu bieten die auch Milestones für das P3D Team errechnet haben, die neue Ehrentafel wird ab Januar 2007 durch mich betreut.

Diese alte Ehrentafel wurde auf folenden Projekten eingesetzt: Riesel Sieve, SHA-1 und diesen hier, unserem "The Lattice Projekt"! Für die Betreuung der Tafeln war Olivier alleinverantwortlich;)

Client Errors hatte ich vorhin auch, meine Hardware wurde etwas zu warm, aber dabei hat es die an sich stabilen Riesel WUs auch abgeschossen... Dein Link funktioniert nicht..(Unable to handle request) . Was soll mit 5.x.x sein? Vergiss nicht zu joinen! ;)

Habe mich auch mal grade angemeldet. Mal gucken, was da geht.

<Edit> ist es normal, das die WUs so schnell fertig sind...oder hat das Projekt Probleme mit Boinc Versionen ÜBER deren 5.5.1, welche die dort angeben?

Da bin ich dann mal gespannt. Bei mir läuft momentan die 5.10.17 Beta, und das total stabil. Meine ganzen Ergebnisse beim Latti laufen grade ins Pending.

Das stimmt, das Projket heizt übrigens ganz schön, ich musste jetzt erst mal meinen Rechner zurücktakten, auf Standart 2400. Er wurde plötzlich um 5 Grad wärmer als mit Riesel (QMC macht 2-3 Grad mehr als Riesel). Und das bei WaKü... ;)

Und schoß dauernd die WUs ab, eine Riesel und zwei von den TLPs hast erwüscht....

sonder DIES HIER QUÄLT DEN RECHNER :o :o :o bzw die cpu

sachte ich treume ich tackte nix runter habe o,o25 v mehr strom gegeben und lüfter 200 Upm mehr
edit nein reicht nicht ...
nun geh ich mal 200 mhz runter mal sehen ob er dann durchleuft ohne fehler

Und vor allem der Vorteil ist, er bricht schneller ab als QMC... Weil er mehr belastet ist. Bisher hatte ich auch QMC als Stabilitätstest. Und es ist ägerlich wenn er nach Stunden erst abbricht.

Leider kann ich nicht mehr Spannung bei meinen MB geben, bei 1,45 Volt ist Schluss...

Und ich habe Angst das es meine CPU zerschießt... ;)

Hier beim TLP war schon nach der 5 WU Schluss (15 Minuten), wobei das System ansich zu 99% zu stabil lief... Es hat erst am Wochenende 3 Tage @ 100% durchgerieselt und nebenbei wurde gespielt. *buck* TLP ist hart...
 
jo ist schnell nebenbei gecruncht, ist mal nen bissl Abwechslung ... und vielleicht ne alternative zu SL ...

Übrigens Employ ... wir haben uns schon verdoppelt ... 8 Mitglieder sind wir ... :D

Irgendwie zieh ich immer nur eine Wu. Die wird gecruncht dann wieder nur eine, habt ihr das auch?

Emploi *rose* ... sorry ... ist halt so in der EDV Welt da denkt man eher ans englische als an Französisch ...

Das Geheimnis mit den WUs habe ich auch noch nicht rausgefunden. Es komme im jeden Fall immer zu wenig. Also nicht als Hauptprojekt wählen, wenn ihr 100% Auslastung wollt. Also 1-5 bekomme ich immer, aber es müssen leider immer alle berechnet werden, bevor ich neue WUs bekomme und bei 5 wird schnell mal eine allein berechent wenn man nicht andere Projekte hat... (wie RS zum Beispiel)

Cache ist wie immer auf 3 Tage eingestellt. *noahnung*

Man ist das Projekt kritisch. Auf beiden Rechnern sofort "Berechnungsfehler".

Liegts am Client? Hab den SSE optimierten drauf.
