Background

Each of us have as many as 30 trillion bacteria living in and on our bodies. These bacteria, most of which live in our digestive systems, are part of a system called the human microbiome. Most of these bacteria are harmless or even beneficial. However, some have been implicated in diseases such as Type 1 diabetes, Crohn’s disease, and ulcerative colitis.

Recent technological advances are enabling scientists to explore the human microbiome in detail for the first time. As scientists gain a better understanding of the role of human microbiome in the development of disease, they will be able to find and create better diagnoses and treatments.


Problem

To better understand the roles played by the various bacteria in the human microbiome, scientists need to study the proteins produced by these bacteria, which are encoded in their genomes. The first step is to determine the physical structures (shapes) of the protein molecules coded by each bacteria’s genes. This is important because the physical structure of a protein determines its function.

Once the protein functions are determined, scientists can explore how the bacterial proteins react with each other, and determine which proteins play a role in any number of diseases. From these insights, scientists would be able to develop drugs to control those particular proteins and help treat diseases that originate in or are influenced by the human microbiome.

The scale of this research is enormous: the microbiome is comprised of about 3 million unique bacterial genes. By comparison, the human body has about 20,000 genes. To study the proteins corresponding to each of these genes would be a monumental task that is nearly impossible in a laboratory setting. Most of these proteins have therefore not been explored.

While using traditional laboratory techniques is infeasible for the scale of the problem, computational methods can also be used to predict the protein structures. However, doing this at scale requires significantly more computational power than is typically available to scientists. World Community Grid addresses this need by harnessing computing power donated by volunteers from all over the world.


Proposed solution

The Microbiome Immunity Project is using the power of World Community Grid to accelerate this initial step of predicting protein structures of the human microbiome. Specifically, World Community Grid volunteers are using their computers’ unused processing power to run millions of virtual experiments, each predicting the structure of a protein.

The resulting data will be analyzed by the researchers to find the most likely structure for each of the proteins under study. The research team will make their data publicly available to other scientists, accelerating the advancement of scientific knowledge in this important new area of research.

The project is initially focusing on the genes found in the microbiome of the human gut, and on diseases which have already been shown to be associated with gut bacteria including type 1 diabetes, Crohn’s disease, and ulcerative colitis.

The help of World Community Grid volunteers and the massive amount of aggregated computation power they bring to the Microbiome Immunity Project will greatly advance this exciting area of research.

Ja, klingt gut, schade nur, dass Arm/Android nicht mit dabei ist. Obwohl meine Droiden sowieso noch an SCC1 dran sind und also für eine Weile blockiert.

Die Downloads sind ja geil für das Projekt. Einmalig 100MB mag ja noch zu vernachlässigen sein, aber 50MB pro WU, das haut rein.
Stellt euch doch mal vor, ihr wollte eure Threadripper damit vollsaugen... Da haste fast schon 1GB weg, bevor irgendwas rechnet.

Ich rechne mal einen Satz an auf dem i7-2600. Mal schauen, wie lange die laufen.

Noch sind die nicht hier, bei 8x50MB auch nicht zu vermuten, aber ETA wird angezeigt: knapp > 1h.
Hoffentlich laufen die ordentlich was länger, sonst sind es Festplattenkiller und DSL-Verstopfer. ;D

1. Anmerkung: alle durch und rechnen. Arbeitspakete sind sehr unterschiedlich groß, von 30MB bis > 100MB ist alles dabei.

2.Anmerkung: Checkpointing scheint gut zu sein, aber das "Arbeitspaket" scheint sich beim Rechnen weiter aufzublasen... zuerst >100MB, nach 12min 216MB.
(Muss ich im Auge behalten) - Ansonsten nach 12,5min ca. 14,5%

3. Anmerkung: RAM-Nutzung ist moderat, 200....230MB pro Wuze, meist aber schwankend und <200MB

4. Anmerkung: Die WU wächst nicht kontinuierlich vor sich hin, sondern die Größe ändert sich ständig, bewegt sich meist irgendwo zwischen 100 und 200MB. Auch RAM-Nutzung ändert sich, im Moment bei ca. 50% der WU liegt die Nutzung bei nur 35-45MB.

5.Anmerkung: 7/8 Wuzen sind durch, Laufzeiten zwischen 4.156 und 4.460s auf i7-2600@3.5GHz (die 8.WU läuft erst an)

Fazit:
Eine ordentlich DSL-Verbindung und eine konventionelle HDD ist dringend empfohlen ;D
Allein für den PC hier müsste ich in 24h mit 7-8GB Download rechnen. Der Upload ist vernachlässigbar.
In meinen Augen ist das wieder was für kleinere und langsamere Maschinen (eventuell mit UC/UV)

Credits: (vergessen)
Die 7 gelieferten WUs waren alle sofort "reif" und haben alle zwischen 36 und 38 Credits gebracht. Der i7-2600 könnte theoretisch bei 5.800 Cr/d liegen.

Ich seh schon, das wird nix mit Sommerpause nach dem WOW-Event.

Aber endlich mal wieder was Neues, hab ja schon alles blau, was es aktuell noch gibt.

Da muss was mit deinen Augen sein. Du hast vermutlich einen kleinen Kommafehler. Eine Datei von 6 hat 5,08 MB.
Insgesamt kommt man auf ~ 7MB pro WU.

Entweder werden die zu berechnenden Strukturen größer und man möchte die WU Größe nicht verändern.
Oder es ist Zufall.

Anfangs wurden 26 Strukturen berechnet , danach 25 ,jetzt 24.
 
Nö. Mit meinen Augen ist alles O.K., habe aktuell noch einmal nachgeschaut - original Größenangabe von WCG (habe allerdings auch nicht selbst geprüft.):

Aber du magst Recht haben, da die anderen Angaben, z.B. RAM-Nutzung auch nicht so richtig stimmen.
Dafür, dass die wesentlich kleiner sein sollen, hat es aber wahnsinnig lange gedauert, bis sie geladen waren,
immerhin sitze ich hier hinter einer 100MBit-DSL-Leitung. Der Flaschenhals kann also auf der anderen Seite sein.

Das mit den Grüßenangaben aus dem BM muss ich leider auch noch einmal bestätigen:

Dieselbe WU wird angezeigt:
- nach 0min 33 Sekunden mit "Größe des Arbeitspakets" 53,74 MB
- nach 2min 32 Sekunden mit "Größe des Arbeitspakets" 75,16 MB
- nach 3min 37 Sekunden mit "Größe des Arbeitspakets" 152,55 MB

Wenn diese Angaben dann auch nicht stimmen, weiß ich auch nicht weiter. *noahnung*

Die stimmen doch nie.

Mag sein das es am Anfang der Download lange gedauert hat. Es stürzen sich aber auch gleich drauf wenns neu ist.
Der Download der WU (Win und Linux) ist immer gleich Groß.
Upload jetzt bei einer zufälligen WU beträgt 41,92 KB.

Vielleicht sind die Daten noch aus der Betazeit.
 
Und noch ein Nachtrag:

Ja, im Blatt "Übertragung" des BM waren die größten Downloads mit 5,2 MB angegeben,
aber es waren auch noch haufenweise kleinere Dateien (1,99 MB und kleiner) dabei, deren Zweck ich nicht kenne.

Doch die stimmen , aber das ist bei vielen anderen Projekten genau so.
Die Größe muss nicht immer fest sein.
 
Naja. Ich mache die neu gezogenen (9 Stück) erstmal fertig und bin aus dem Projekt wieder raus, bis ich meine Ziele bei SCC1 (20) und FAHV (10) erreicht habe.

Die Wuzen von soeben sind durch. Auch die waren alle sofort "reiif". (Quorum 1 ??? )

Auffällig:
Die Laufzeit ist gewachsen. Durchschnitt gestern 64min ---> heute 84min / Die Credits sind bei 36...38 geblieben.
Damit ist der i7-2600 nur noch max. mit 5k/d anzusetzen :-/

Also empfohlen werden 250mb frei pro wu und 650MB Arbeitsspeicher

Wert mit mal am WE welche auf ein Volkspc ziehen mit 1.4ghz Begrenzung
 
So, Jungs, ich habe das Diamond-20-badge erreicht, weiter zur 50 mag ich nicht, das ist kaum zu erreichen.
Also schwenke ich jetzt ein bischen Kleinkram zu FAH2, da bin ich erst auf Diamond-5-badge. :D
 
Wow. Glückwunsch!
Ich hab nach dem 10y Badge von Zika selbst den Odroiden offline genommen. Jedes Watt zählt bei der Hitze. Schlimm genug, dass der 32"-Monitor 20W haben will.
