Rosetta@home + Corona

Habe aufgrund der Gigabyte "Schreibleistungen" von Rosetta meine komplette Boinc Installation gelöscht und neu aufgespielt...auf eine HDD. Bin ja ein Fuchs.
 
Aktuell sind eh alle Rosen gepflückt.

P.S. anscheinend doch nicht ganz. Auf der Homepage steht zwar bei unsent "0", aber es scheint doch immer wieder welche zu geben.

Seit kurz nach 12 Uhr heute bekam ich nur noch zwei WUs gegen 18 Uhr auf dem 3950X. Scheint also wirklich gerade Dürre zu herrschen im Gewächshaus.

Wann geht das Race los, 01.04.? Hoffe alle Teilnehmer bunkern nur mäßig um die Zeit bis dahin zu überbrücke und nichts bleibt liegen und hängt bis zur Deadline auf irgendwelchen Rechnern rum...

Ich hab eigentlich nur für 5 Tage gebunkert. Aber wenn die sich ständig gegenseitig den Speicher klauen, dann reicht es auch locker 8 Tage.

The first thing I should say is that we only recently had the idea to use Rosetta @ Home for design calculations. Previously we've been focused on structure prediction. It's quite a bit more complicated to send out jobs that need to run once (design calculations) than it is to send out jobs that need to run thousands of times (structure prediction). So the first question is, is the science benefitting from using Rosetta @ Home? To which the answer is a definite yes. Interface design requires first making scaffold proteins followed by designing them to make interfaces. Right now I'm designing scaffolds at an unprecedented scale with the help of Rosetta @ Home. To give you an idea, as soon as I switched, I gained 10x-100x more compute than what I had before.

The second question is, will more users help? And the answer there is definitely yes again. For all of this work, more sampling = better results. The more scaffold proteins I can make, the better the best scaffolds will be. And then, once we get interface design going, the more interfaces I can design, the better the best designs will be, and the higher the experimental success rate will be.

Additionally, we have a long list of target proteins we're interested in for COVID-19 (some of which are COVID-19 itself). The more compute we have, the faster and better we can work through these targets and the faster we'll be able to make new therapeutics. Now, I can't guarantee that we'll end up making a therapeutic that goes through clinical trials and makes it to the people, but I can guarantee that we'll make binding proteins to interesting target proteins which have the potential to be therapeutics against COVID-19.

Now, with that in mind, some of the big names in Rosetta code development started a project 2 years ago to get Rosetta to run on GPUs. As I said, this is a full rewrite from the ground up. They've made great progress and have gotten the score function and minimizer to work. But I think the packer gave them a bit of trouble. As I said, the packer is a long series of trial and error that simply doesn't parallelize well. I think they eventually settled on trying to design like 100 proteins at once rather than making it truly parallelizable.

But yes, we want GPUs just as bad as you do. And while we are making progress with the GPU Rosetta, they've only recreated about 1% of the whole infrastructure so far.

turnaround time ist entscheidend für das Projekt, ansonsten werden Jobs nach 2 Tagen ohne Rückmeldung mehrfach verschickt:

I submit this way, knowing full-well that not all of the proteins will be designed. Some people design for fewer hours, and some people just have slow computers (which are both fine btw). There's also another case where someone is running for 8 hours, but the job gets interrupted a bunch of times and doesn't finish for 2 weeks.

With this in mind, I wait about 2 days after all the jobs have started, at which point I see what has finished, and resubmit anything that hasn't come back yet. This process has to repeat a few times with each submission getting closer and closer to 100% completion, but I typically give up at around 80%-90% and then call it a day. (I don't necessarily need all the outputs, I just need a lot) (Also, when I resubmit, I don't give up on jobs currently running, I just give someone else the same job too.)

So with that in mind, yes, 8 hours is better than 4 hours because our server is under a lot of load at the moment. (More users and these design jobs are roughly 100X worse on the server). But, more importantly than the number of hours is the turnaround time, so if your 8 hour jobs are taking a week to finish, there's nothing wrong with going 4 hours.
Längere WUs (>= 8h) sind besser für die Infrastruktur, wer aber aufgrund nur weniger Stunden Computerzeit pro Tag wenig laufen lässt, soll gern auch 2h wählen

Glückspilz! Auf meinem 2. Rechner habe ich bisher noch keine Einzige bekommen.
Der BM fragt aber auch nicht von selbst weiter nach, sondern bevorzugt lieber das Leer laufen lassen.
 
Einheiten gabs grad reichlich, jedoch FlipFlop3_pair*, was da nun drin steckt, keine Ahnung.
 
Ein paar Robettas haben sich gerade zu mir verirrt. Naja, besser als nichts.
 
Also mein Xeon kriegt seit gestern nichts mehr. Meldung: Project is temporarily shut down for maintenance.
Erläuft langsam leer. Aktuell noch 5 Thraeds.

So, alle vier Xeon E3-1230v2 bewegen sich nun zwischen 10 - 12K/d, sowohl die Win64 als auch die Linux64 Kisten. ..........

Mein E3-1230v2 bewegt sich von 5k nicht weg, obwohl er durchgängig auf 3,5GHz läuft. Heißt dann aber auch, dass mit der Kiste hier was völlig falsch läuft.

Ich lasse 8 Prozesse laufen und von den 8 GB RAM bleibt kaum noch etwas über, aber er läuft seit 9 Std. Damit durch.
 
Exakt wie bei mir.

Trotzdem bleibt der Fakt, dass Landjunge mit exakt dergleichen Technik doppelt so viel Credits erwirtschaftet. Ich fall vom Glauben ab...*admin*

So, die letzte Covid-19 ist gleich fertig. :-/
Ich habe eben nochmal per Hand aktualisiert und tatsächlich Wuzen erhalten, aber ausschließlich Mini-rosetten und keine einzige Covid-19.
Ich lasse dann mal ganz leerlaufen und schalte den Xeon ab.

Danach muss ich sehen, ob ich eventuell mit Ryzen weitermache oder nicht.

Also ich wollte editieren und schreiben das ich gestern Abend 32 Mini Rosetta erhalten habe und dann schreibe ich half wieder erneut das 8 Treaks gleichzeitig 8 GB so gut wie gefüllt haben und die Nacht gut durchführt wurden und noch bei der Berechnung noch dran ist.

Ich glaube mehr habe ich nicht geschrieben.

Ich habe gerade nochmal auf dem Smartphone das Stift Symbol gedrückt, im oberen Feld erscheint löschen mit dem lösch Knopf, den drücke ich allerdings nicht, jedoch wenn ich weiter nach unten scrolle kommt das Feld ändern,aber egal wo ich unten drauf drücke, auch wenn ich nur das Feld zum ändern berühre löscht er ohne wenn und aber ... Es erscheint keine Abfrage, sobald ich unten etwas antippe, sind meine Beiträge weg.

Ich schreibe nun auf dem neuen Tablet. Super danke Dir, also dann editiere und lese ich lieber auf Geräten, die das vollständige, originale Forum anzeigen, darauf läuft es dann wie gewohnt.

Also meine Arbeitsspeicherauslastung unter Linux sieht mit free -m so aus:

Gesamt:7960 belegt 6875 frei 299 gemns. Puffer 136 Puffer/Cache 784 verfügar 676

Ich hoffe doch das die neuen Sachen nun für das Race rechtzeitig ankommen und das ganze einbauen und mit Linux Mint und Rosetta einwandfrei läuft.
Ich besitze eigentlich eine guten Noctua Turmkühler mit 1x 120 mm Lüfter, der den jetzigen AMDx1800 mit Rosetta unter silent auf 75°C ansteigen lässt, der neue AMD 9 hat ja ähnlich hohen verbrauch, dass sollte ja im ähnlich hohem Rahmen sein, ansonsten überlege ich mir eine kleine Wasserkühlung für die CPU. Im Fractal Gehäuse habe ich zum Mainboard hin alle Lüfter Schächte belegt, auch da gibt es keinen Hitzestau, laufen aber auch auf Silent.
Ich weiß ehrlich gesagt nicht ob unter Tctl 75°C der Prozessor gemeint ist, aber bei der hohen Temperatur ist der das sicherlich, die zweite mit 53°C dann eher weniger.

Ich glaube ein Beitrag fählt noch, habe für das Race und für zukünftige Projekte einen aktuellen AMD 9 X3950 bestellt und durch die Empfehlungen hier anstatt 16 GB auf 32 GB Speicher gewechselt, mehr gibt meine Kriegskasse leider nicht her und für das Micro ATX auch schon so gut wie ausgelastet. Also wenn 8 Tasks für die Mini Rosetta 8 GB verbraten, dann ginge 32 GB so gerade eben noch, oder ich muss je nachdem auf 16 Tasks limitieren.

PS: In der mobilen Ansicht haben sich schon einige beschwert, dass Editieren=Löschen ist. Sollte man einfach sein lassen.
